The United States government did.
The department of defense used to run the Internet, although it was delegated to other organisations such as universities and the National Science Foundation. Around 1998 the department of commerce created ICANN, and ICANN decided they should charge a fee in order to sustain the Internet.
You should know that ICANN IS A NON-PROFIT... so they don't actually make money from those registration fees. You are definitely correct in saying that it's not a lot but that it adds up to a lot, and most of that money goes into an Internet fund for the development and maintenance of the Internet.
